Actually J, i have faced problems when not set them as virtual directories, may be some host problems.

I just want to know if i need diff web.configs for diff folder app and would i need different formsauthentication section for each folder?

Okay then...I already answered that part. You can have different web.configs to handle the authorization, but it is not needed because you can use the root web.config
